I am on my challenge mode playthrough and I have unlocked a modifier that allows me to have infinite ammo and become invincible. If I turn these on, will it block me from being able to get the rest of the trophies?

I tested this myself and I can confirm that they do not impact trophies. I did not enable invincibility but I did enable infinite ammo and I was able to unlock several trophies after turning it on so it definitely does not prevent you from being able to unlock the rest of the trophies in the game.
