You can override various land animals and ride them around like mounts, just as you could in the previous game but is it also possible to override flying machines and ride them around the map?

Yea, once you obtain the correct override from a cauldron, you will unlock the ability to use flying machines as mounts and be able to fly them around without any restrictions, bar not being able to land in some of the cities and NPC dense areas of the game.
