I have a physical copy of Assassin’s Creed Unity and I’ve put in a good amount of playtime with 61% of the trophies unlocked. Recently, I installed the game through PS Plus and it seems to be starting me over from scratch. Is this because I’m using a different version or could it be a problem with my saved data?

It might be that your save data is stored in the cloud through PS Plus and not on your console itself. You could check to see if your previous save is backed up there, although I’m not sure if you can directly transfer it back to your console from the cloud.
Actually, the distinction between disc and digital versions doesn’t matter. Saved data works the same way for both. If your save doesn’t load, it could be a region lock issue since DLC and save files can be locked to particular regions.
