While the Inquisition is involved, it primarily addresses issues related to the warp and Xenos, and not everyday Imperial concerns. There are also the Adeptus Custodes focused on the Emperor, and the Ministorum which is more religious. Even the Assassins aren’t that influential in the grand scheme of things. So why is there no centralized intelligence service with a seat on Terra that actively monitors everything? Also, don’t confuse the Inquisition with a standard intelligence service, since it lacks the organizational framework needed for that kind of comprehensive data analysis and control.

The Imperium lacks a centralized agency mainly because of the massive size of its territories and communication difficulties. With warp travel and time dilation, creating a unified intelligence network is almost impossible. Plus, the mission of the Inquisition is broad, covering anything that threatens Imperial integrity, from traitors to warp threats.
The Inquisition is essentially the Imperium’s secret police. While it focuses on Xenos and other threats, it has authority over a wide range of matters. Think of all the different Orders they have; some even deal with internal issues. They’re not just about hunting aliens; their job includes maintaining a grip on Imperial society.
