What if a Terran warlord transformed into a Rogue Trader after the Unification Wars, ended up in a system completely isolated from the Imperium, and built a protectorate based on what they believe to be the true Imperial truth? Now that this system is connected to the Imperium again, what would happen next, especially regarding their religion and technology? Let’s assume their territory is roughly the size of Ultramar and that they uphold an atheistic view of the Emperor.

The most likely scenario is that they either peacefully adapt to the Imperium’s doctrines or are forcefully conquered. The Imperium usually doesn’t take kindly to those who stray from their teachings.
If any human outpost deviates from the current Imperial orthodoxy, they’ll either have to conform or face serious consequences. The Imperium isn’t known for tolerating beliefs that clash with theirs, so it would be tough for this protectorate to stay independent for long.
