Earning 54 per hour seems incredibly slow considering the cost of some of the upgrades in the first tier alone. At this rate the game will officially be free to play by the time I have cleared the first tier. How to I increase the number of research points that I earn in a single hour?

Later on you will be able to purchase skills from the skill tree that increase the rate in which the research points build up. It will never be too high thought, the idea of this kind of mechanic is to make you come back to the game often to claim the points so you do not hit the limit.
